I want to upgrade and migrate the CLM from version 4.0.1 to 4.0.4 with migrating the application server from Tomcat to WebSphere application server, Can I do that in one step? Or migrate the app server first then upgrade the CLM? or vice versa?

 Hi Wessam,

You can do it in one step, but I would recommend you do it in two parts.  You first do the upgrade, verify that everything is working, then you can do the deployment to WebSphere at some later point.  
There is some WebSphere configuration that can be done in parallel (like create the profile, configure app server level settings, test your LDAP settings work) before taking down the server and deploying the WAR files.
